In most stores we audit it is a combination of three things: the same product reachable at several URLs so authority is split, collection pages too thin to rank for the terms they target, and a theme slowed by apps loading site-wide. All three are platform defaults rather than mistakes, and all three are fixable without leaving Shopify.

Does Shopify handle SEO automatically?

It handles the basics: sitemaps, canonical tags on products and reasonably clean URLs. What it does not handle is thin collection pages, filter URLs generating near-duplicate combinations, app scripts slowing every page, or content that answers what buyers actually search.
